you're asking for logic when the creators of wow thought the storyline of WoD was fantastic. There is no reason
Lots of countries have lions on their coats of arms/flags, doesn't mean they're actually all lion-people, just means they think lions are cool(and/or there's some symbolism going on, but who cares). Maybe it was just a complete coincidence that they happened to turn into something that could leave claw marks after having a claw-mark flag for ages.

Already revealed that the Druids of the Scythe made their home in Gilneas. Totally possible that they based the flag off of their wolf forms, it being a part of their history. It's more unreasonable that the Alliance's symbol is a lion, when there aren't any lions on the EK.
When your ruling family's called Greymane, there's really not much choice but to become werewolves. Maybe they just covered all the bases beforehand.

Gilneas flag just looks wrong, its not only the emblem, but just look at the texture, the art, it looks like a sci-fi logo with a cheap photoshop glow effect, why is there even a GLOW EFFECT on a flag thats supposed to represent a fantasy civilization during victorian era england? creating such a clean glow effect on a flag emblen is very out of ordinary.
They should bring the old Gilnean flag back. Without glow or any of the out of place shit.

Why it does not appear in WoW then? What happened? Well, the same as always: Blizzard consciously or unconsciously loves to ignore the lore established, and does not hesitate to improvise and create nonsensical changes when they want.
Remember that for Blizzard the Gameplay (more economical income) is always more important than the Lore (more quality games).
So, any of us have more knowledge about the lore than the whole team of Blizzard, luckily occasionally, a guy with a red shirt dares to expose Blizzard, demonstrating their manifest incompetence at the time to create quality stories.
However, as always, Blizzard is bound to rectify, and therefore they had to include the Greymane family brand in the Racial Crest previously shown.
Finally remember also that ignoring their true flag is not the only humiliation suffered by the Kingdom of Gilneas. A picture is worth a thousand words:

Thats just a silly design flaw ingame, blame blizzards designers for that. At least they didnt forget the old flag because its still on their current crest
