No particular order:
Mario RPG: Legend of the Seven Stars
Final Fantasy 7
Final Fantasy X (but I don't really consider PS2 to be "old school")
Final Fantasy Tactics
Zelda: Ocarina of Time
Zelda: A Link to the Past
Xenogears
Breath of Fire 3
Legend of Legaia

A troll is a troll and a roll is a roll, and if we feed them trolls then we don't eat no rolls.
Final fantasy 6, Lufia 2, and secret of mana / chrono trigger.
breath of fire (loved that one as well) - and a variety of other Snes rpgs are also really good. :P
But those 3 are up on top for me.
Vampires the masquerade bloodlines still my favourite to date hands down
If everything I do is wrong then by god ill do it right
Alundra
Seiken Densetsu 3
Grandia 2
There's more, but most of them have been mentioned over and over.
Mountains rise in the distance stalwart as the stars, fading forever.
Roads ever weaving, soul ever seeking the hunter's mark.

Baldur's Gate 2

Final Fantasy 6
Those 3 are pretty much my greatest of all time RPGs, regardless of decade. The following are all honorable old-school mentions:
Chrono Trigger
Darksun
Final Fantasy 4 & 5
Baldur's Gate 1 & All expansions
Icewind Dale 1 & 2 & expansions
Mother
Ultima 5
Fallout 1 & 2
Secret of Evermore
Zelda: A Link to the Past
Pokemon Red, Blue, Yellow
System Shock 1 & 2
Deus Ex
Arcanum
Secret of Mana
Suikoden 1 & 2
Champions of Krynn
Bards Tale
Eye of the Beholder
Betrayal at Krondor
TinyMUD
...
Ok I'm going to stop now, or I'll be here all day.
Baldur's Gate 1&2 (and ToB, just because Sarevok is awesome)
Icewind Dale 2
Shadow Hearts (would be Covenant, but it holds up too well for me to consider it oldschool...)
Few others I suppose, but nothing that's stuck with me quite like those.
Edwin do this, Edwin do that; somebody get this jerk a banana...
Glad to see the Ultima series getting some love here. I poured hours upon hours into those games (almost as much as I've poured into WoW) growing up and have used the name I came up with back in Ultima IV on the good ol' Apple II in almost every RPG that allows for eight character names. We had even had a teacher at my elementary school that had a couple classroom copies of Ultima V and at least 20 kids in his class played.
