If I'm not OC'ing my CPU but my GPU is factory overclocked, is an aftermarket fan necessary or will the stock fan that comes with the CPU keep everything inside the case cool enough?
I'll be using an i5 3570k and an MSI 660 Ti.

The CPU fan has no influence on how the graphics card performs. You don't need to buy an aftermarket CPU heatsink, but I would anyway simply because they cool better and run a lot quieter than the stock version.
