    Kane from Command & Conquer
    CABAL from Tiberian Sun: Firestorm
Yuri from Red Alert 2: Yuri's Revenge

Its hard to say which of those 3 is the best villain, but Kane has his moments

    Arthas from Warcraft 3
    That dog from Duck Hunt
Necromorphs from Dead Space (they don't have a mastermind as far as I know)
    Bowser from Mario
    M. Bison from Street Fighter

Kefka, because he's wonderfully insane. "Edgar, you pinhead! Why do you have to live in the middle of a stinking desert?!? These recon jobs are the pits! ...AHEM! There's SAND on my boots!"

Kefka is my favorite of all time.

    Coming in behind him are:

    Detheven from BoF2
    Lavos from Chronotrigger
    Handsome Jack from BL2
    And any incarnation of Ganondorf

My favourite villain is still Dr Cortex from crash bandicoot.

He is hardly a deep character but when played those games for the first time i hated him so much. Haven't felt the same about any villain since.

Kuja is a top runner because of looks alone. Got nice hair? FUCK YOU, he wears feathers, and thong, and looks better than anyone else in it. That and purple is a predominant color in his outfit (sucker for purple).

Mumkhar from Xenoblade though takes the top for me. A thoroughly disgusting villain for a wonderfully beautiful game. The method of his demise is made all the more rich when it happens.

Ridley from the Metroid series. Not because he has a personality or anything, but a Metroid game without Ridley is not a complete Metroid game. As a matter of fact, the two worst Metroid games are the two ones without him, Metroid 2 and Metroid Prime 2. Ridley will always be my favorite boss, whenever he appears it always brings a big smile to my face, it truly feels like he is your rival in these games, even if he's just a flame-spewing space dragon.

I was going to post the universal cosmic destroyer Giygas, but i see at least two other people have already mentioned him, many blessings upon their families.

As such I shall post the other video game villain that for me battles with Giygas for my top favorite spot of all time:

Mother fucking god damn B.B. Hood, aka Bulleta from the Darkstalkers series. A chain smoking little girl with the mind of a mass murderer who works as a bounty hunter and who wants to pretty much just kill things because its fun. Even the various monsters and baddies also in the Darkstalkers series fear her and from what I vaguely remember the other main villain of Vampire Savior, Jedah, who is pretty much the equivalent of the anti-christ, considers her to be one of the most evil and blood thirsty creatures in existence. Her whole reason for being in the game was to balance out the various classic monster archetypes of the series with someone who can be the embodiment of the true evil and monster like qualities of a human being. Plus she fights with machine guns, knifes, grenades and a rocket launcher hidden in a basket. Freaking bad ass. Capcom seriously needs to come through with a Darkstalkers 4 just so I can stab people in the face with B.B. Hood again.

    Some others I like:
    -Fawful (Mario & Luigi series)
    -Exdeath/Xdeath (Final Fantasy 5)
    -Smithy (Super Mario RPG)
-Naughty Bear (technically a villain I would say)
    -Morgus Rex (Lost Eden)
    -Psycrow (EarthWorm Jim)
    -Count Bleck (Super Paper Mario)
    -Jedah (Vampire Savior/Darkstalkers 3)
    -Fritz (Brain Dead 13)
    -Dr. Robotnik (Sonic)
    -General Morden (Metal Slug series)
    -Nene (Blue Dragon)
    -Sumo Santa (ClayFighter)
-Purple Tentacle (Maniac Mansion 2: Day of the Tentacle)
    -Belnard (Albert Odyssey)
-Diode (The Day the World Broke)
-Wario (when hes being a baddy)
    -Ihaduca (Evil Zone)
    -Father Balder (Bayonetta)
-Meta Knight (back when he was a baddie)
    -Doviculus (Brütal Legend)
    -Dark Matter/Zero/02 (Kirby series)
-any of the Old Gods from WoW
    -Boogermeister (Boogerman)
    -Scion (Red Earth)
    -Rez (Gex series)
    -Lord Blazer (Wild Arms 2)
    -Geese Howard (Fatal Fury series)
    -General Saranno (Bulletstorm)

Probably Revolver Ocelot, especially in MGS3. I like the respect he and Snake seemed to have for each other, even while fighting.

Also like Solidus Snake, from the same series, if you can even count him as a villain.

Sturm, Hawke, and Caulder from Advance Wars
Ganondorf, Demise, Majora, and Ghirahim from Legend of Zelda
    Hades from Kid Icarus Uprising
Mephistopheles from Neverwinter Nights: Hordes of the Underdark

    Goblins from Dwarf Fortress.
I didn't 'hate' any letters before...but I really really hate the 'g' now.

    I mean...look at them...bastards.

sephiroth for final fantasy 7 (if it wasent for the whole planet taking action he would have destroyed it even after his death)
ansem for kingdom hearts (one of the most complex and awesome villains i ever had the pleasure to beat)
    reapers for mass effect
rogrigo and cesare borgia for assassins creed (makes me want to go back to my history lessons to lear more about them)
the joker for batman arkham asylum and city (self explanatory)

someone else might have gotten it wrong.

Dr Nefarious from Ratchet & Clank 3 and A Crack in Time.

I mean, come on. A villain named Dr Nefarious, who is a robot, has a robot butler, and wants to turn all 'squishies' into robots? You know he is gonna be awesome.

Jecht in FFX was awesome, and let us not forget Seymour.

And, I gotta say; the trio of Cid, Vayne, and Venat in FFXII was pretty damn cool too.

Kefka from FF6, if you count Joshua from The World Ends With You as a villain since he's the mastermind behind the reaper game, Bowser, Liquid, Sigma, Saren from Mass Effect, Mila from Agarest Generations of War Zero. Shadow The Hedgehog when he was a villain in Sonic Adventure 2
