VGA stands for Video Graphics Array. It means graphics card. VGA clearance usually refers to how long of a graphics card you can fit into the case.
You can remove the HDD bay to allow for bigger graphics cards. Some cases split the HDD cage into two parts so you can fit a large graphics card AND have some HDD bays.
The 7870 is 260mm so you'd probably have to remove the HDD cage. You can always put the HDD wherever you want, it doesn't "have" to be in a cage. HDDs are just more secure there. There are also 5.25" to 3.5" adapters that allow you to convert one of your optical drive bays into a hard drive bay. These adapters go for $3-15.
