I think it's worrying that I'm picking mostly ambiguous females, but whatever:
Kazooie (Banjo Kazooie)
Kazooie is a great counterpoint to the dimmer Banjo, but doesn't come across as overly mean to him as you'd expect of a wise/dumb combo- but she has got a lot of sarcasm for other characters. A funny and feisty character.
GLADOS (Portal)
Already a great sociopathic robot with excellent lines, but her femininty becomes even more pronounced in Portal 2, making her almost sympathetic and humane.
Diana (Hitman series)
I really like the voice actress, she makes Diana seem practical and businesslike but with some humour. She is a good counterpoint to the slightly OTT genetically engineered barcode bald headed assassin in that she sounds like she has a warm but professional relationship to the character, making the game feel more realistic and relatable in spite of the oddities.
Tetra - Wind Waker.
It's nice to have an alter-ego character with a bit more personality and less mystery than in other Zelda games. The link (excuse this worthless pun) is less obvious than in Skyward Sword as well.
Pauline - Donkey Kong (GB)
This is a pretty weak choice I know, an undeveloped damsel in distress. But it made a change from saving Princess Toadstool in her pink dresses, and showing that Mario had a real woman to go after rather than some ineffectual fairytale character.

Ehh, don't really have a top 5, but Samus easily takes this. Why? Because she simply shuts up and gets business done. She's so badass she doesn't even need to utter a word. On top of that she has one mother fucking cool suit. Now in Metroid Other M she was of course a pain in the ass because they turned her into a whiny bitch, thanks Sakamoto, so I won't count that. In all other games she simply blasts everything to pieces, even planets, and still holds it cool. Plus, she has the best games ever made.
Much of the time I simply find girls in video games annoying because the creators tend to make them whiny or be the ones who needs saving, which is why I can't provide a top 5. Samus says fuck that and goes on to become one of gaming's biggest badasses, which is why I feel the need to mention her in this thread, she broke the barrier.

That's because most games are made by males, for males.
The reason I listed the protagonists from TLJ series is because they're strong, independent, and intelligent. They don't serve as support or foils to any other characters. Ragnar Tornquist knows how to write female characters. He did a great job with The Secret World's major female characters, too. Hemitneter was especially awesome.
Edit: Here's the cutscene where Hemitneter gets tired of everyone's shit and decides to take action. She eventually joins you in her human form and commences to fuck shit up with you.

I've always been curious as to what is her face behind that mask and, even though I already think I know what's behind it, she's still a funny character to listen to, especially considering she still's got her shotgun.
