Anyone know if SimulationCraft is updated with the Enhancement changes of the balancing hotfix? Tried looking in the site but couldn't find it.

It's now updated. Simcraft 540-3 was released earlier today... I even tested it on my elemental shaman and the DPS increase was there (about 10k in my case, for single target)
