Aside from being a bit cliche american style "we gunna kick yer ass" it can be argued that at the moment the alliance has the upper hand, up to and including making good on that specific threat. It's also understandable that trust is a bit on the thin side considering what has happened under Garrosh.
The threat was so void of threatiness that it threaten ( chuckle ) to black hole all the threats in the world and form a utopic Azeroth.

Do not underestimate the Horde, not even in their current state. Also keep in mind that Sylvannas will unleash the Blight which will most probably result in extinquishing the Alliance.
While Varian does seem to mean it, the writers of the game's story wouldn't let it happen. Massacring countless horde members and keeping the survivors in check wouldn't happen, because there must always be an equal standing betwen them all. Wrathion even theorises on the event:

The alliance is not stronger than the horde.
Did everybody forget about Sylvanas' army? IT'S A HORDE ARMY. Did you forget about the blood elves? They're part of the horde. The goblins? They're part of the horde and they breed like rabbits. The tauren forces didn't even diminish. The tauren fight for the horde. We still have lots of trolls. They still fight for the horde. The only race that got attacked was the orcs, which really isn't that big of a deal considering that the horde blew up a considerable chunk of the alliance forces with theramore.
All this alliance delusion.
Lorewise, it isn't, the Alliance has the upper hand now. They could end them.
Ingame, yeah, they can't destroy the Horde, for obvious reasons. The same applies to those "Horde victories", though. They may have gone a bit too far lorewise, but the reality is that both factions are played similarly and they never win or lose anything.
It is a PvE-focused game after all, territorial and political disputes mean nothing.
The war machine of the Horde was crippled greatly by the siege and Garrosh's defeat. Plus the economy is in bad shape because the bankers and auctioneers were killed.
You're not allowed to discuss conspiracy theories on mmo-champion, which makes me wonder what they're trying to hide.
No, not really. Wrathion himself allowed for another year of fighting. That's another year of Alliance soldiers fighting and dying, another year of treasure and materials being expended, another year of commitment to bloody war.
And they wouldn't have been fighting to stop a juggernaut bent on world domination. That was stopped in Orgimmar. They'd be fighting against races who rebelled against Garrosh because of his warmongering, now fighting to protect their homes from Alliance invaders.
The Horde would still lose.
But the sheer cost to the Alliance boggles the mind. One would have to be a crazy person to want to continue the war once the Orc behind it has been toppled. ("Seize this moment Varian...")
Currently the Alliance is stronger than the Horde due to this conflict. Vol'Jin is not Garrosh, but he isn't Thrall. The Horde must rebuild not only it's society and it's cities, but also its militaries and its navies to deter further Alliance aggression.
Besides I doubt Blizz will leave the Horde in the underdog position for long, the march back to parity should be interesting.

He's saying the next time they have to storm Orgrimmar to dethrone a corrupted Warchief, they're not going to sit idley by and let all of the horde leaders live. If Vol'jin becomes corrupted like Garrosh was, the Alliance will execute Thrall, Sylvanns, Gallywix, Vol'jin, and Baine.
"So my advice is to argue based on the reasons stated, not try to make up or guess at reasons and argue those."
