Haven't cried to any, but gotten real close with Elfen Lied. I think Akira and another anime movie had me on the verge once as well.
    Stay salty my friends.

I cried at the scene where Ash left Pikachu on that hill and told him to go, but besides that I can't recall crying watching any anime. I've only really watched 2 animes anyways. 3 if you include yu-gi-oh, which had some touching moments as well.

I seem to remember some Miyazaki films being emotionally effective.

Wolf's Rain made me cry. Especially when Toboe dies. That whole series was one hell of a touching show.

5 Centimeters per Second - not a particular scene, but the vibe
One Piece - when Nami tells Luffy about Robin's sacrifice just before the huge wave hits is probably the emotionally strongest scene of the series for me
Gintama - tears of laughter... every time
Grave of the Fireflies is meant to make you miserable.

Kiki's DeliveryService made me cry, but I was like 12 the first time I saw it.

Gintama - The arc about Sougo's sister

Steins;Gate - Pretty much every other thing that happens in the second half of the series

Index 1/Railgun S - Bridge scene in Sisters Arc

The first glaring one is as many others have mentioned "Clannad" at several occasions throughout the anime. It was a considerable while back since I saw it so I can't describe in extensive detail but I am certain of the scene with the father (Tomoya?) and his daughter on the grassy fields, I don't remember the content of their conversation vivdly but I know the little girl said something that broke me emotionally. I also shed some tears when his wife passed away during childbirth. Finally I was on the verge of crying with the little ghost girl in the first season.

The second anime that made me cry is Code Geass. First two times being when Shirley and Euphemia bit the dust, the Shirley moment triumphing the second in sadness. But what crushed my soul was without a heartbeat of a doubt the death of our main character, Lelouch. Something about the music that starts playing, "story 2" or whatever it is called amplified the heartbreak even further for me.

Honorable mentions: Fairy Tail, Naruto, FMA: Brotherhood. All had one or more moments that brought me to tears. I'm sure there were more but it's hard to recollect.
