My problem is with the mother board. It is my understanding that the back of the motherboard should not touch the case, right? The problem I see is that all my rear connections will not line up with the motherboard unless I screw it directly in the case, with no space in between. Am I confused or missing something?

The board should rest on the mounting pillars and then screwed into said pillars. The pillars should hold the board a few mm's off the back of the case.

never mind, figured it out, I am an idiot. All is better. I promise not to short out my motherboard with my case.
