Boss health frames not appearing
They just don't seems to be here. I tried resetting their settings in moveanything, but didn't do anything. I also tried enabling the DBM boss health but it will only show a single bar instead of all 3. (Example ) Any input?

The stone guards have a shared health pool, I guess that's why DBM doesn't show multiple bars.

I doubt that's the issue, because it's the same for all bosses (even when they do not share health)
They could be hidden by your unit frame addon.

So is your problem that SUF doesn't show the boss frames or standard UFs for bosses don't show up? Always or only in special encounters?
Yes, SUF has it's own Instane/Raid Boss frame setup. You have to enable it in the enabled units section of the configuration panel.
