There was one clip where there were alliance ships battling the iron horde and throwing those gnome bombs onto them. How the heck did these huge gunships get through the portal? Or can we summon people through the space-time continuum

It wasn't an alliance ship. It was a bunch of Iron Horde cannons, that's why those death (iron?) star things were fired out of them.
The gunships you see in the game are the Iron Hordes vessels.

No alliance ships.
Just alliance controlled canons(belonging originally to the Iron Horde) that fired upon Iron Horde ships.
