If it was the case, you would see circles of decreasing biodiversity from the point the boat landed, as animals less able to travel long distances stayed put, other animals were forced out further and further as they are able to travel more in order to find food etc.
It's not even like they could have gone round putting the animals back where they found them, as the waters would have died down so you couldn't get a boat to everywhere. Most animals can't travel halfway round the world over a few thousand years without human help. If your boat lands in the UK, for example, kangaroos can't just hop on over to australia. They would have to stay in the UK, or die, in which case you'd find tons of out of place fossils in a very small area.
