So at the moment I have an Artillery Tower in Fort Wrynn which rewarded me with Miall. If I switch it to Arcane Tower to get Magister Selena as an additional follower, do I lose Miall in the process?

You wont have Selena in the process. All followers are final

As far as I know, when you switch outposts in a given zone, you will not get the quests and followers for that particular outpost.
You are basically stuck with your first choice.

Only difference is in Spires if you have not done the quests you can switch to brewery since you get the smugglers follower without quests. Or if you build Brewery first you can switch to smuggler and get the follower still..
