Arcane shot's damage school is..well..arcane. Therefor, any character with any form of arcane resistance will mitigate some of it's damage. So arcane shot does benefit from spellpen. The real question you ought to ask, is, if it is worth allocating points in spellpen instead of say AP. No. Arcane shot's overall% dmg isn't that great, to warrant the use of spellpen.

It DOES benefit from Spell Pene but it isn't worth in any spec to stack Spell pene at all, it is very low dmg. Only hunters with spell pene is SV hunters for their Explosive Shot.
