Regardless of loot system, you can't run a guild entirely on "largest upgrade"; that just encourages people to come in the worst possible gear. Players can, will, and should be expected to modify their behavior to maximize their winnings. Good loot systems modify behavior in ways that benefit the progression of the guild as a whole. Encouraging regular attendance, rather than having the worst possible gear, works better overall for the success of a guild.

If you have a system like EPGP/DKP, then you might 'encourage' hunters by allowing them to pay "off-spec" costs for melee items (and have priority in-between 'main spec' and 'off-spec'.) If they want to pay full price, then more power to them, but most people would wait and take the discount (and those that don't would be regular attenders who haven't won much recently, if they win, it is just fine.)
