This one, is probably the most terrifying piece of....''music''.. that was ever created, yet still remain one of them most popular videos on youtube.
turn it up to full volume for massive effect. scared the !@#$ out of me, especially when the inhuman voice starts "singing"

Just about anything from Bioshock or Bioshock 2. Both have some fantastic eerie scores.
This by far wins hands down.
Careful with that ax Eugene by Pink Floyd. If you've never heard it before listen and be amazed.

Dancers on a String from Bioshock
Probably the eeriest music in the game, plays right when Sander Cohen cuts you off from the rest of the city and you realize you're now in the hands of a deranged madman. Also the giant masks and plastered corpses lowering on strings didn't help much.
Betrayal from Silent Hill 2
Though much of the music from this series would work, I think this would be my favorite. I enjoy the rhythmic clanking and the muffled chants.
