Fucking absol. I went through ultra ball after ultra ball at it and it would not catch. I think I spent around 80-90 ultra balls, and then I chucked one pokeball at it, and it caught. Fuck you RNG. that thing was barely alive and paralyzed.

Blue version back when I was but a wee lad, I got super pissed earlier in the game and wasted my Masterball on Articuno, when I got to Mewtwo I had about 10 stacks of 99 pokeballs. I think it took me a good hour of spamming pokeballs at a 1hp frozen Mewtwo before he finally went down, and by down, I mean in the ball.
Catching a Registeel with the right nature and good IVs without a master ball. It took me about 30 catches (re-loading every time) before I finally was satisfied (used Synchronize so I had a 52.5% chance of getting the nature right), and each took between 2 and 100 balls to catch. But it was worth it.

Any of the legendary pokemon from Gen3 or prior.
There was a steel-plated pokemon advertised on one of the Gen3 cases I can't remember, but I adored him and took forever to capture him.
So many weird pokemon now I don't even bother keeping up. Gen3 was the best

Can't remember actually, I love to gloat of catching a shiny larvitar out of nowhere. Hehe.
Tough ones for me only go as far as Mewtwo with Ultra Ball I guess
Pokemon Red. Zapdos. Period. I tried multiple times with 99 ultra balls, he was as close to 1hp as I would risk and either asleep or paralyzed the entire time.
The dogs were easy enough if you encountered them right away so you could track them. The second they got released, notice they run in 3 different directions. If you go to the respective routes in those directions immediately, you'll encounter each one in that route within the first 2 or 3 pokemon, but I found that only works for about 5 minutes.
Kyogre in Sapphire with a "Pokeball Rush" tactic.
Something like an hour of spamming every single pokeball I had (Except the Master Ball.). Ended up catching it in my third-to-last ball, a regular freaking Pokeball.

I used the trick by pressing B + Down while using a Great Ball. 100% success rate for anything in red/blue, even Pkmn at full HP. Tauros or Scythor in R/B were elusive, and amongst the last I found of the original 150ish.
