It's Sylvanas herself saying the formation of the Desolate Council was "not unreasonable". So no, it's not rebellion and is not perceived as such. They just disagree over a few matters with their leader.

The spies in Silithus aren't being captured.

They're using lethal force to avoid being taken into custody, and lethal force is being applied to them in turn.

There's also the murder and destruction of property going on, which is more than a step above "Gathering Intel".

Don't the Zandalari in MoP also have those? Probably just some tougher skin patches that distinguish their race.

Also speaking of embassy in og, if you look at the metal parts on the mountain wall behind the embassy building they are not attached but just hovering in the air.
