Actually, this isnt true anymore, you just need to check if you have the right version of HDMI cable.
One of the newest ones is HDMI 1.4a and will support 3D over HDMI.

You're still better off using DVI or DisplayPort, but 1.4a does support it.
DVI was designed for picture quality and high resolutions. HDMI was designed for simplicity, DRM and device interconnectivity. They both support many features, but they have those as their primary functions.
In future, if HDMI is improved to keep up with (or exceed) the specifications of DisplayPort, then it may become the single standard. Otherwise, DisplayPort will take over from DVI (as it is doing so now), and HDMI will continue as the standard for devices like TVs and home media tech, etc. If that happens many devices, notably GPUs and monitors, will continue to include both port types. It would be my hope that one standard takes over, but too many companies have invested in differing standards to allow that to realistically happen.
