I'd like to see pretty much all the FF series up to and including 9 redone with current gen graphics. Xenogears, Chrono Trigger redone. I think it'd be absolutely amazing to see Elder Scrolls 1-3 recreated with Skyrim's technology.

Even though it is a work in progress it is very far in production. It definately uses the style of Zero Mission, so it is worth giving a look, I myself am overwhelmed at the current result of the demo.
Nintendo has shut down fan projects before, but hopefully it stays alive long enough to be finished.

Final Fantasy 4, 6, and 7, Saga Frontier, Legend of Dragoon. All remade with current/updated graphics, not necessarily screwing around with the gameplay/story in any form. Which has already been done for one of those, but I mean on an actual console. Not for iPhones, or PSP, or some other one of those "portable" systems. I've never played one of those damn things that didn't give me a massive headache after more than about 15 minutes of playtime, and I hate all of them.
Remake of Link to the Past with updated graphics would be kinda cool too, although I'm not sure if it'd feel right.
edit: Also I was reminded of Final Fantasy Tactics after seeing someone else's post. I'd love to see a direct sequel with multiplayer capabilities. I couldn't tell you how many times I've had conversations with friends who played FFT about whose ass would get kicked if our FFT parties faced each other.

(Some kind of spaceship simulator, where most of the the time you are inside a building and not in the space. Flying from one chamber to another and shoot lasers and rockets at other ships.)
Quake II
(I know there is Quake IV that supposed to be a continuation, but somehow it didn't felt like the old Quake II for me. So I would like to see another episode that gives back the feeling a bit more. Especially the music part of it. I still have the Quake II albums and sometimes I listen to them)
Double Dragon
(Its an old fight game for nintendo with roundhouse kicks and the possibility of playing together with a freind )
Star Wars: Racer
(Would be nice to see again with better graphics. Something like a Need for Speed alternative)
Freelancer
(Another spaceship simulator. You play through a story while you can do bounty hunting short quest between the story events. Fly through jump gates, discover different planets and upgrade/replace your ship as you progress. It had escort missions too where you need to protect a fleet against enemy ships while traveling between systems. If you bought cargo type ships, you could gain more money by trading too, but it was dangerous. The more you transport, the more likely and more amount of enemies will want to attack you and taker your cargo)
Warcraft III
(I want to see a Warcraft IV that continues the story where the WIII ended. The same story we've gone through in WoW. I don't mind if I will already know how things ended. i.e. How Tirion Killed LK. Just continue the strategy series with the same old feeling, but better graphics. I already pay for WoW, but I would still buy a strategy Warcraft too.)
I would like to see games for PC where you can effectively use Gamepad or Joystick and play with others not only through internet or LAN, but on the same computer with more controllers. As I know Tera Online is designed to be able to used with Gamepad too. Thats a good direction. I know I could just buy xBox or PS. But I do not want to buy another "computer". I have tons of USB ports. Just let me plug in a controller and play on my PC as I do with my Keyboard + Mouse.
I'd love to see Final Fantasy 4,6 & 7 with current graphic standard and new innovation.

tbh id wish all of the classic PS1 RPG titles to be remade,lets face it those where epic games back in the day today is all about graphics no story well most of them :/..specialy Finaly Fantasy games and Xenogears

A sequel or a remake? Becuase there's already a direct sequel (not counting all the other Zelda games released since), and it's been re-released 3 or 4 times already. The most recent release had updated graphics and interface.Oh and never forget The Legend of Zelda: Ocarina of Time.
Empire Earth (the first game). Was a lot of fun back then, especially with all the epochs. Oh, and of course Age of Empires.
