Is it normal that after you capture a pokemon (ORAS) there is a black screen for about 1-2 sec before pokedex registration creen shows up? Wondering if i got a bad SD card..

You need to get extreme version for 3ds, since its also supported.
Ultra: twice as fast as entry-level memory cards (15MB/s)
Extreme: eight times the speed of ordinary memory cards (60MB/s)
There is also Extreme pro, wich is expensive like hell, but also super fast. (90MB/s)
Max is 32GB right now for 3ds. If you add more space than this it probaly wont work.
I am using Sandisk 16GB SD HC and it loads pretty fast. (micro with adapter)

Micro Sb is easier to use on computer to switch files, since not many computers have a port for (you also need to buy a usb that can connect micro to computer...cheap) SD cards. Also micro Sd is harder to destroy...belive it or not. Also in link you added it comes with adapter.
..and unlike bigger SD, you can also use this one in your phone. So in a case if you switch 3ds for something bigged and add a better SD card in future, it still has some uses.

I wonder if its worth playing an modified X/Y/OR/AS. (Nuzlock, hardmode w/e) Will i lose online capabilities if i do it?
A regular Nuzlocke doesn't change anything in the game. The rules are self imposed, so the game itself is the exact same thing. Now if you change the game to be randomized, that's a whole different story. It shouldn't disable your online capabilities... just don't expect to be able to use most pokemon there.
