No I don't think so, since Holy Spec says increase the crit chance of ur holy spells and Penance is a disc spell, tho it can be connected to the penance, not sure. Don't rely on my answer this is just my comment :P
tbh it should affect penance aswell, i cant see that penance is nature/shadow/fire or whatever dmg...can imo only be holy dmg/heal

It does affect Penance. Penance may be in the discipline tree but it is a Holy spell as it heals and does holy damage. Holy Specialization does not work on spells in the tree, it works on spells that are considered holy, meaning spells that heal or that do holy damage. Penance is affected.

Holy Specialization does affect Penance. (No, really. I've played with and without Holy Specialization, and I am 100% sure it affects Penance.)
Good then holy specialization is useful after all.
You don't have a "Discipline" Spellpower stat, or a "Discipline Spell Crit" chance. They're either Holy (Penance, Power Word: Shield) or Shadow (Mana Burn), stemming from the six spellschools:
Arcane, Nature, Fire, Water, Shadow, Holy. If a Paladin gets a heal locked out, their entire spellbook is pretty much useless considering it's all treated as "Holy", whether they're Holy, Ret, or Prot.
