Another thing, you aren't timing your second stampede with your dextrous proc. This is pretty essential. Download an addon called ExtraCD, there are others but I would recommend this. It tracks the ICD and proc of your trinkets. You should also get another addon called Timetodie which does a very accurate estimation of when the boss will die. Try to save your second stampede for when your AoC(dextrous) trinket procs as long as you will get the full stampede duration (20 seconds) before the boss dies.
One last thing, you have moments in your log where you don't have beast cleave up for quite some time unless I have read the logs incorrectly. You should strive to have as close to 100% uptime on this as you can get on a fight like protectors (assuming you stack them). Get a weakaura or some other means of tracking this buff on your pet. This really is your biggest drawback on protectors. Your beast cleave only did 12% of your total damage, if you look at some top BM hunter logs, it can be upwards of 25% on this fight. And that's almost all to do with uptime. In shorter protectors fights, some of the top logs have over double the amount of multi-shots you have. You should be using ToTH on fallen protectors over Dire Beast, and this will be an extremely useful quality of life change for you, to maintain as high uptime on beast cleave as you can. Also, switch out Glaive toss for Barrage here.
Just a quick look at one of the fights, I'll have another look at some others when I'm back.
