I mean, you have quite the point considered how the Horde could have used aerial units against the siege towers too, instead they were getting steamrolled by them until Sylvanas didn't decide to bring one of those down by herself.
On the other hand, even though is not a bad tactic, the implicit flaw is that the Vindicaar itself would be vulnerable to enemy counterstrikes and that thing is basically a floating rock. If the Horde would suddenly remember that they have indeed rather swift aerial units at their disposal, the only way for the Vindicaar to avoid sinking would be teleporting the fuck out of there, even more if Mages' shenanigans would be able to dampen or outright deprive the ship of its defensive shields. That, or bothering to give a competent escort of equally or at least similarly swift aerial units (like the Dwarf's gryphons or the Night Elf's hyppogriphs).
