No major lore changes like a race joining a faction shouldn't be hidden.
Maybe Hidden Heritage Armour like stuff for the older races?

It'd be interesting to do this with races that have already joined the Horde/Alliance, just not available as playable races due to gameplay restrictions. You don't want to lock lore behind crazy hard achievements.

The secret would not last long, really. The secret finders discord or a similar group would figure it out eventually and after it's out, you'd have everyone running around with the new race. Same as it was with Lucid Nightmare/Kosumoth, etc. Secrets don't stay secrets for too long to make it be "just a few" players with the hidden race.
ok change it to vrykul... youre all overthinking it tho. the questline would consist of the player finding a way to do some already in the game storyline. that way blizz can flesh out expose why this specific vrykul should join their cause. it doesnt have to be specifically alliance or horde, like pandas.
we learn the panda story and then choose. why cant gating a cool race behind a lore achievement be a thing?
horde character unlocked <whatever race> so that character can now make 1 horde <whatever race> on that server?

Because so far NONE of the allied races are like one or two members joining a faction. No playable race has ever joined a faction without major lore behind it. Why change that now? What does it actually give you?
It massively hampers possible future races if they throw all recognizable races for gimmicky hidden stuff so like 3 people get to feel special. If Blizzard add playable Murlocs in Bfa for fishing in every zone 10,000 times at particular times they can't add them in as an expansion feature in any future expansion. Blizzard would have blown a load for what?
Additionally Blizzard likely don't want to spend resources on VO, model customization, mounts, racials etc etc for something a fraction of the player base will use while the vast majority of the player base complain about a major feature being hidden.
well they had to do very little in terms of new assets for all of the new races. im not sure how long doing a vo or editing older models would take, but if they share a skeleton... i dont see it being difficult. like if it was the jinyu... they are already using the night elf model and already are on the alliance in pandaria. why not add a lore achivement and be a fucking jinyu. all im saying is it would be cool.

or you can make the lore part of the quest... you set up the story on your main and doing the quest chain unfolds the lore. you dont have to disconnect anything. for races that already exist and distinguish themselves as horde/alliance already its pretty easy, but imagine being a steamwheedle cartel goblin on the alliance because you did some crazy ass chain on your BILGEWATER goblin. im not saying its practical but it would be cool considering they added races into the game that were already in the game model wise...
I definitely agree with your points, but I'd like to raise an argument against your last paragraph. We're getting 6 new races this expansion, and they've hinted at the possibility of getting more as patch content. They said at BCon that they've made some breakthroughs in player tech and are able to churn out allied races much more quickly. I'd venture to guess that there are two "buckets" of races. Those that can use a pre-existing rig, so allied races, and those that will require a new rig (like all previous playable races). Assuming that they can actually pump out allied races at a good speed if they were so inclined, I don't think it'd be a terrible idea to include some as special rewards. Other games have had races require special achievements to unlock rare races.
This is all, of course, assuming my assumptions are correct. If they aren't, then they shouldn't waste huge resources on secret/hidden rewards.
