I loved the ending for Final Fantasy IX. I would love to see it fully voice-acted with updated graphics.

Oni on PS2 had a great downer ending.
The implications are worse if you murdered Griffin and got the "bad" final battle, in which case your evil brother shows us what that ultimately means: turning into a hulking mutant beast. :x

The final fight of Assassin's Creed II. I'm neither religious or atheist, but I found it hilarious getting in a fist fight with the Pope, especially since you could repeatedly kick him in the nads.

LOVED the ending to Assassin's Creed: Revelations. such a WTF moment, mostly because I thought this was the end of the story so I was pissed it's a cliffhanger
.
Shadow hearts Covenant, of course. the Bad ending is such a downer, but the Good ending is..... I didn't know it was possible for something to be SO right and SSOOO wrong all at the same time 
Warriors Orochi 3 True Ending
Jin's ending in Tekken... I think 5? where he takes over the Mishima Zaibatsu.
Law's ending in Tekken 4, where he loses his shit and kicks the crap out of a guy for saying his soup wasn't spicy enough

In my opinion the best ending to a game, fitting for a game with such a great story. In my heart, this is the canon ending.

Arkham City had one of my favourites.

I thought Wrath's was a HUGE disappointment.
My favorite is probably Saya no Uta the "good" ending, just so heart breaking. It made me cry like a bitch. ;_; Can't find it, but heres the song that plays during.

Any MGS or Silent Hill ending, the ending for beating Chrono Trigger in when you first get to Lucca's teleporter and then going right for Lavos.
