I 've played all of them on release and put in over a solid 100 hours minimum in each and HG/SS are the only ones i cannot name a major flaw in. D/P has insane load times on everything even fights, has far too many cave and water areas, two fire pokemon other than the starter or something equally crazy and huge list of other problems. Red and Blue are nostalgic but a technical mess. The original G/S was similar but extra Nintendo staff like iwata were brought on to simply fit the thing on a cartridge because GF couldnt do it. X/Y were monumentally easy, OR/AS suffered from its 'all hard right angles' gba design and feels like a step backwards. HG/SS was a thoughtful retread of the biggest game boy games Nintendo ever released and it improved on them while adding cool new things like the pokewalker that never felt like a mandatory gimick like sun and moons 'after battle cleaning' version of pokemonamie appears to be.
Its not gods gift to games but it holds up the best out of all of them.
Silver and Gold are by far my favorite, especially with the remakes being straight up superior versions, that made me very happy.
It's my favorite generation, and come on, how can you beat having any pokemon walk with you.

R/B/Y. Iunno just mostly nostalgia. Playing them again brings me back to my 10 year old self when I was playing them as they came out. R/S/E is probably my second favorite as I loved the theme and music of the third gen. Sharpedo is still the most badass Pokemon too.
Haven't played anything beyond B/W 2. First game was yellow. I liked Yellow, HG/SS, R/S/E, B/W (and B/W 2) the most. Out of those three I voted for R/S/E simply because I love most if not all gen 3 pokemon. The other games usually all have some terrible designs. For example gen 5 has Chandelure which I love, but also literal trash like garbodor. As far as gameplay is concerned I think B/W and/or SS/HG are probably the best.
That said even though I always liked playing Pokemon it's not at the top of the franchises I love. At the end of the day I prefer SMT.
Black and white 2 due to endgame. As for soon and moon i cant say yet.

Gold, Silver and Crystal. I mean sure bits of Kanto were scrapped or changed but still arguably the best game and still the only one with 2 regions.
Gold/Silver or the old Red/Blue (that one is a personal choice) remain unbeaten, as surprising as it could be.
I don't know if it's me, but the first pokemon games were way, WAY creepier and weird than the latters. That's what I liked in pokemon. Maybe it has something to do with the 8 bits soundtrack.
It felt cold, plain more immersive for me. Better video games.

Gold and Silver were the best, but I think aside from story it's now ORAS. However, SuMo may take the title if its story is good and has a solid capture mechanic like the OrAs DexNav.
Heartgold and Soulsilver. Obviously Gold and Silver originally, but the remakes are just straight up superior in every way.
Black and White 2 also deserve a special mention. So much content in those games.
Gold and Silver. But as others have said already, with SoulSilver and HeartGold being superior in every way to the originals, they are definitely the best ones. SoulSilver specifically for me.
My first pokemon game was blue on the first gameboy after that i got yellow. Gold and crystal were next on gameboy color. Than i got ruby prob played the most no player in town could beat me xD bought fire red didnt really grind it after i beat the game. So for me ruby and saphire were top shit games and i played them really alot. Thinking about buying sun and i prob will if my niece borrows me her 3ds xD

Gonna go with the nostalgia answer and say Gold, my first pokemon game and the one I've replayed the most.
Gold/Silver/Crystal era was perfect. New pokemon but the old were still obtainable. The expansive end game of being able to go to the old region and fight Red. It felt new and balanced at the same time. A new region but still connected to the old. Everything after that just felt like its only person was to "1 up" the older generations instead of truly adding to the universe.
