This has been the problem with with media beyond games, however it generally boils down to two options: the writing is so bad that things stand out more, or the writing suffered because the writers were focused on the wrong things. They don't have to be mutually exclusive, but the latter tends to happen more often than not as indicated by the writers themselves and how they act/behave/project themselves beyond their writing.
For example, if you have a writer that makes a terrible story that has gay characters in it, then you see them tweeting rabidly about gay rights and inclusivity or even tweeting that people who hate the story just hate gay people... it wouldn't be out of the realm of possibility that their story suffered because they were too focused on the gay angle versus focusing on making a good story. Sure, they could suck at writing stories, but ignoring all their behavior would be remiss... and I think you'd kind of assume they were hired because they were good writers. Unfortunately, the above example actually happens, and it just doesn't just apply to writers either. You see this with actors, producers, and at varying executive levels that have some say in the final product.
Was this the case with BL3? Who knows. However, it's not a remote possibility considering how much companies and content producers will bend over backwards to appear "woke" or whatever the trendy term is nowadays, trying to capitalize on such things (which doesn't mean they actually care about the causes either). Why is it likely the case that BL3 writing is the result of the point I've stated above or a combination of the two? Because there's tons of games/content out there that have things like gay characters (or strong women, etc.) where no one complains about or even praises the storytelling.

As far as I've gotten in game, I think someone might be a bit way too much of a reactionary and well I might of been tempted to do the same in the past but... I think there's not much too it(So far).

I mean I couldn't quite nail down why the story seemed weaker in a few places but Ava definitely tops my list of dislikes. Yes she's a kid so some level of annoyance is expected but holy crap. She gets Maya killed and then blames Lilith and Lilith takes it as though it was her fault. And despite being twins, Sister Calypso obviously wears the pants and verbally puts down Brother Calypso so when we finally fight Brother and he started siphoning off his sister, I thought he was going to backstab her and take all the power. But no, that didn't happen.

I grew up watching shows with strong female leads. I enjoy it a lot but BL3 is ridiculously panderous. It's so forced and for no reason, Lilith is already a bad ass and among the best characters in the franchise. They end it with a Girl on Fire by Alicia Keys, come the hell on. The twist with Tannis on top of completely discarding Brick and Mordecai.
OPs just bitching about SJWs which I wholeheartedly disagree with and find idiotic but you cannot deny that this game panders hard for no apparent reason.
