They came with ToC. During ulduar times we only had the stormjewels from the fishing bag.
In the Ulduar days you could only have a singular epic gem in your gear obtained (with no control on the stats or colour of the gem) via the Dalaran fishing daily bag, rare drop too I believe. The craftable epic gems available to an unlimited amount (with the same stats as the prior Ulduar stormjewels) came available in ToC indeed.
Just looked it up on Wowpedia. Cardinal Ruby was introduced in 3.2.

There is a growing pattern for when Epic gems will be introduced. For both Burning Crusade and Wrath of the Lich King, epic gems were not introduced until the 3rd tier in. I wouldn't go as far as to say it's every third tier of gear but it won't be until the expansion is well almost done.
