For one, I liked the play on the nature vs technology theme in the game. The "natural" faction in the game was actually far more unnatural than the technological one, and I have this bias against the concept of nature in general. Also, the feeling of this world slowly unravelling and becoming more and more sinister and complex before your eyes was amazing. I think I also prefer the music to that of Chrono Trigger, and I loved the overall atmosphere of the game (which the music compliments expertly). Sure, it has major flaws, but pretty much every game does; we just overlook the vast majority of them.
