MoP - i dislike all of them awful in every way, maybe Mogu'shan Palace could be acceptable although its geometrical and has to many square rooms
I definitely have to say after thinking back I preferred the 5 mans of old days WAY more than todays. In fact MoP 5 mans are the worst of the bunch by a long shot I'd say.. But of course I'll be told by some people that this is just rose tinted goggles and how I'm blinded by nostalgia and that there is no way that I could find those old 5 mans to be better than todays!
Anyways, for my favorites it will be hard to pick just one but I'll try.
Vanilla: Stratholme (Undead) would be my favorite easily. Just had so many awesome times here. Even after they nerfed it to be more 5 man friendly. Scholo is a close second.
TBC: Shattered Halls - I LOVED this place. I was finally able to make full use of all my CC as a warlock here. Getting to keep seduce locked on one target while chain fearing another and still trying to put out sick DPS. And often kiting one mob while still fear/seducing two others. Loved this place!
WotLK: Halls of Lightning - I think this was just my favorite because the dungeon itself was just awesome. I loved the models and everything in here.
Cataclysm: Blackrock Caverns - This one did give me an immense sense of nostalgia feelings being that it's in Blackrock. It was awesome looking albeit too linear.
MoP: Scarlet Monastery - Or if I had to pick a specifically MoP dungeon it would be Mogu'shan Palace. I'm sorry, but these were just terrible dungeons. They were all easy as hell even on day one. They were WAY too short, and all too linear. None of them stuck out as amazing looking either except for maybe Mogu'shan Palace.
It may sound like judging by my post that I'm one of the guys who thinks vanilla WoW was the perfect game and that WoW just got worse, but that isn't the case at all. I just think MoP sucked big time for 5 mans. Especially since Cataclysm had some pretty awesome ones in terms of epicness. And of course the Cata heroics at launch were some of the most fun I had in ages.
I think every expansions 5 mans were special in their own way except for MoP in the end. Vanilla had some greatness. TBC brought us to Outland with things we never could have imagined coming out and the difficulty was pretty awesome. Especially since for most of us we hadn't faced a 5 man challenge in ages when TBC finally came out. Wrath of the Lich King also had some greatness. While they weren't hard 5 mans at all, they were at least fun. And no one can deny most of them had an amazing feel and look. And then as I said, Cataclysm gave us an awesome challenge again in the size of 5 man grouping.
I guess I can't think of anything special MoP gave us with these 5 mans. They were the easiest of all expansion 5 mans overall. They were all short and linear. And for me they had no feeling of amazement. However that feeling is going to be different for everyone. I'm sure some people think MoP dungeons were just awesome.
It was tough to pick just one favorite too for each of the expansions. Vanilla gave us Scholomance, Stratholme, BRD, etc. And of course Dire Maul! Dire Maul completely changed things for everyone when it came out. If I had to say which expansion had the 5 mans I enjoyed the most I think I would say Wrath. Even though they weren't the difficulty I wanted, they were still amazing.

Vanilla : UBRS Not the most fancy dungeon, but my first raid (you could go there with 15men back then)
BC : CoT 1 maybe. Hard to choose one
WotLK : Gundrak, troll, no linear, optional boss, gorgeous.
Cata : well of Eternity, should have been a raid !!! (Tolvir close second, Sky city I don't remember the name was really good, Deadmines also)
MoP : Temple of jade serpent. Non linear and I love the theme
Guess I would say that Cata had the best dungeon by far. Well done for an hated expansion.

I should have added my favorite boss encounter too! Overall it would definitely be Death Knight Darkreaver! Don't recognize the name? Look him up. He was the optional boss in Scholomance they added for the paladin Charger epic mount in vanilla. Before fighting this guy I had no idea how difficult 5 mans could be. It was my first trek into Scholomance with just five people as it was still a relatively unheard of occurrence. The fight lasted easily around 30 minutes too. It was brutal. You had to use your different seals to beat the waves of adds that came. And this was before any guides were posted so it took a long time to figure out how to do this the right way. Then after all the waves of adds came, the boss entered. You had literally no out of combat time to drink between waves either. And once the last wave died, the boss aggrod instantly. You needed one amazing healer for this. I remember, it took me over 6 hours of being in scholo to finish this. It took us around 3 just to get to this boss, and we had to replace someone constantly. It was worth it though. Very few paladins had the charger back then, and if you saw someone with it you knew they went through hell to get it. I was so sad when Blizzard didn't give an epic quest like that to Blood Elves in TBC.
Oh and also, the scholo fight wasn't all you had to do to get the charger. You had to farm 300g, many arcanite bars, and get a pristine blade diamond which was uber rare on most servers back then before they increased the drop rate. That quest chain along with the one to get the epic hunter Staff/Bow in vanilla were easily the two best I'd ever done to this day. I'd KILL for Blizzard to add chains like that again for classes. Although I hear the warlock green fire is like that, I haven't had the fortune of doing it.

WOTLK was not that bad, the worst were for sure the last 3. HoR etc were pretty lame as they were the pinnacle of loot pinata and easy mode. FYI I played a mage in WoTLK so yeah, HoR wasnt too bad with aoes
CATA had disgusting ones in 4.3, seriously i hated them, same premise as WOTLK ending
MoP was just awful all the way around.
In essence, i just got sick of doing these dungeons because i "had" too at points and they have no difficulty, no effort (The whole expansion i am literally non-stop running forwards and spamming aoe)
for my choices i'd choose
Vanilla - UBRS, LBRS (probably better for group fun), Scholomance (With raz)
TBC - Arcatraz, that was really nice. the mechanar was not bad but way too short. Shadow Labs was fun as hell, Magisters Terrace was fun - even with the pinata loot.
WOTLK - Hmm... not sure
CATA - BlackRock Caverns was quite good, i liked the 2nd boss. Grim Batol pre-nerf was also quite good, actually i liked it. Last boss was fun, 3rd was good. They all had some interesting stuff going on.
Oops Forgot MOP: Umm........ Well theres that lame one with the water elementals and library...... some stupid one where you run past all the mobs on some china wall(Dat auto running forward reference!).... uhh the one where the boss puts a shield up and you cant even dps him for a while and the last boss in this one flies back and forwards so its annoying.... Yeah i dunno they are all pretty crappy.
pro bonus: everyone saying rehashed dungeons for MOP were the best, surprising??

Classic: Wailing Caverns - what an awesome place for a new player to be in, fresh off the boat from Tirisfal Glades, Barrens had an entirely different feel and theme, dry and mysterious, and Wailing Caverns expanded on the mysterious part
Burning Crusade: The Underbog - ironically it is somewhat similar to Wailing Caverns. Many badges were farmed. The Mechanar and Magister's Terrace were also really great
Wrath of the Lich King: Utgarde Pinnacle - I loved the Viking theme of the place
Cataclysm: Vortex Pinnacle - air elementals and amazingly good looking textures and skybox artwork, the fact it looked very different at night, great place
Mists of Pandaria: Shado-Pan Monastery - I remember the first time I did the place, I was amazed that a video game could convey such a level of atmosphere. Wasn't the most fun on Challenge Mode though
Vanilla: Scarlet monastery, cathedral especially
BC: Ramparts
Wotlk: Drak'tharon keep
Cata: Vortex Pinnacle, beautiful and beautiful music (stonecore very close number 2)
MoP: As much as I hated that original SM was gone, from MoP dungeons the best is reworked Scarlet Halls

I don't think you should be saying all the MoP ones are terrible when most of you probably haven't done the hardest versions of them a.k.a Challenge Modes.

BC: Shadow Lab, Blood Furnace, Shattered Halls, Very hard to pick one, golden age of 5mans. Least favorites but still enjoyable would probably be the Steamvault ones.
WotLK: Old Kingdom, Halls of Reflection, Utgarde Pinnacle. The ICC ones were well designed and fun to tank but too short, if they were 1 dungeon they'd be up there.
Cata: Halls of Origination, Grim Batol, rehashed Zul'Gurub.
MoP: They're all crap. Too short, too easy I didn't even get 1 week of enjoyment out of them when I dinged 90
Entirely unmemorable (CM gimmick doesn't count for me decide every pull beforehand then do a mad rush with a premade is not the kind of difficulty I prefer)
