Maybe John had a clock/watch with him in his capsule?

Maybe they are measuring time based on the rotation and orbit of a planet somewhere in the Peacekeeper empire? You'd figure that the crew would have to have some way of measuring time while transporting prisoners.

The laws of physics is the same in all inertial frames. You can use your hand watch anywhere in space as long as you are in constant velocity and 0 acceleration, if you are stationary relative to a moving object (ie the sun is moving away from you).

The time measured by a mechanical device (the revolution of a wheel) or any other device that experiences the same things as you is the same everywhere in the universe

So you measure time in space just as you would on earth, http://en.wikipedia.org/wiki/Proper_time
