If there are any airforce bases along that route then it's most probably the flare they fire from the ATC towers.

OT: I'm guessing it's one of those iridescent clouds. I highly doubt it's a flare.

Flare, cloud or sun-ray projected on that cloud alone. Chemical cloud, a regular plane in clouds or the sun was behind the cloud.
