I'd have to go with Illidan (WoW), Megatron (transformers prime - I always secretly hoped the decepticons would win), and Griffith (Berserk anime - not sure if he is considered a Villain until after his transformation but he was always one of my favorite characters)

Alexander Anderson. (From the Hellsing Manga/OVA.)

I have to say, he's topped my list for years. Rather than a (purely evil) villain, he's more like an antagonist to balance out the dark antihero persona of the main protagonist. The series itself is odd, definitely odd. It takes itself very seriously despite having one of the goofiest sounding storylines I've ever heard. I mean, if I went into a room and said VAMPIRES vs CATHOLICS vs NAZIS in MODERN ENGLAND I'm sure I'd get a few smiles or chuckles. Anyways, I suggest watching it, if just purely for this character.

Deathstroke the Terminator. I'd say Deadpool too, but he's more chaotic neutral; does what he wants.
