Eh, the only ones really that I've had a love hate relationship with is Blackrock in general. Once to the point I was high enough level that I could go back and help a lowbie or two with it I liked it better, but when I was said lowbie... maddening. But then, that's what happens when a friend and I stubbornly thought we had any chance of getting anywhere just the two of us and kept trying despite the fact there was no hope.
Any low level dungeon while leveling a new toon. Not because of the dungeon itself but for some odd reason, pre endgame dungeons are always full of kids with attitude problems and a double digit IQ. Same goes for low level bg's, there is always that one player with 14 deaths and 0 kb's letting us all know how bad we are.
Having said that, any dungeon where a moron can take a wrong turn and then refuse to admit he is wrong is awful.....BRD comes to mind.
Hmmmm lets see not many : Gnomer (pre-fix) and ofc the one THE ONLY OCULUS , that damn random hc button must have hated me , i still remember the first time i had it , it was something like that : "hey Chris wanna group up for random hc just hit 80 and crafted the tanking gear . *press queue* POP oculus. hehe my first hc instance , 30 min later "fuck this shit".
The Stockade for being tiny and claustrophobic and not playing nice with the camera.
Blackfathom Deeps, and more so Uldaman (pre-LFD) for it's 12 level range, poor quest drop rates, and the quests that forced you to run around the world 3 times over and come back multiple times for a stupid agility cloth.
Boring, long trash fests:
Wailing Caverns (new and old), Gnomeregan, Sunken Temple (old), Blackrock Depths, Shadow Labyrinth, Shattered Halls, Black Morass
For the annoying NPC abilities:
Blood Furnace (pre-nerf), Steamvaults
Way too annoying for what you get:
Auchenai Crypts
Old Hillsbrad Foothills sucks. Way to design escort quests and lockout those who didn't do the 10 minute handholding out in front. It sucks even more for the fact that the only way to know about this place is if you were following TBC beta news. There were zero in-game bread crumbs or quests that led you here.
In the same vein, there's also the ones with long scripted NPC sequences that are boring once you've seen it and you can't skip in Halls of Stone and Culling of Stratholme.
Oculus. Vehicular combat in this game sucks. 3D combat in this game sucks. Don't even try. This applies to Trial of the Champion too.

I suppose it's not the actual dungeon. But getting to ST freaking sucked. There was this whole minu dungeon before you got to the instance portal.
As far as dungeons go, I didn't really like is Shadow Labs. But I needed the rep
I have a special hatred for Halls of Lightning and Halls of Stone because when LFD tool was included and it had that frost emblem bonus for first dungeon of the day, my mains daily dungeon used to be HoL or HoS.
Two expansions later my most killed 5-man boss is still Loken :/
Also did Abuse the Ooze about million times too and I get flashbacks whenever someone mentions it still.
Also when I was just starting healing and was very clueless noob with my healing class of choice I just kept getting HoR or FoS as my daily dungoen, and HoR especially was horrible to heal when you were as green as I was back then. (The trash before Rimefang tunnel, the ramp part especially, in FoS was also somewhat hard if you failed to skip it... I used to DREAD those pulls.)
And then when I got more used to healing stuff I started receiving Oculus on my priest day after day after day after day....
I don't think any other dungeons really do that to me, not like those dungeons mentioned, even if I don't like all of them either.
HoR initially but it wasn't that bad later on. I actually think the ICC 5 mans were some of the best dungeons in the game for LFD when it comes to tuning, difficulty, and overall length. ZA/ZG were both terrible if you weren't in an organized group, all the wiping wouldn't have been so bad if they weren't so damn long.
I hate any dungeon that does not let you control the pace. Violet hold, halls of lightning, halls of reflection, etc. When you have to wait for adds to spawn or cinematic to play no matter your gear level and speed, I'd just as soon turn the game off and go do something more constructive.
