Atonement definitely is a contributing factor. Blizzard has even admitted that it was :3

You should really be more specific with that sentence. What's atonement spam for you ? smite spam or the use of all atonement spells combined ?
Because smite spamming itself is not "that" potent. It's just that it synergises extremely well with our toolkit (penance cd reduction and evangelism stacks) and is almost everytime 0 overhealing (because of how smart heals currently work). It's 'just' an extremely nice filler spell. TBH I don't know a whole lot about other healing classes (exept Hpal) but I'd bet it's today best healing filler spell in the game (until double beacon of light...).

Out of the blue, what if they replaced the direct heal part from atonement smite with a HoT (same heal overall, each tick having its own crit chance) ?

A contributing factor, sure but it isn't what makes discipline "problematic". Healing Rain and Efflorescence are worse on the metric of "no skill and no thinking" than Atonement. All of those abilities are fillers and progression certainly couldn't be made with a discipline priest limiting themselves wholly to Atonement.

Atonement (and Divine Aegis) would also be less of a perceived problem if the former was called Smite, Penance and Holy Fire while the latter was actually parsed as a critical heal from a different spell.
