It'd be cool if, even though after getting nearly beaten to death, Ji still sees a place in the horde for him and the Hoijin, now Vol'jin is warchief, pissing Aysa off in the process and declaring them ' a lost cause' sparking a slight hatred for each other *shrug*

One tiny problem here. There's no "Pandaren Empire." The Shado-Pan are as close as you can get to a centralized government for them but they're more of a very, very large militia holding land but never expanding it.

Not terribly likely as Aysa's people don't see Ji's people as enemies. The entire point of splitting them between the factions was to teach the world there isn't always a "kill or die" model.

Both join the Alliance. It'd be something that shows that there consequences to the decisions made by the factions. It creates a situation whereby the Pandaren story can continue to evolve. It does so without creating any gameplay issues.

What will happen? The Pandaren get forgotten about about.

That would make sense storywise and ostensibly speaking (with a few exceptions of course), the Pandaren do seem more the type to side with the Alliance overall. Who would that open up in terms of joining up with the Horde, however?

In SoO, Aysa saves Ji and they vow to try to return to the Wandering Isle. But what happens with the rest of the Pandaren still in the Horde/Alliance? What is their motivation to stay, and why do Varian/Vol'jin keep them in their ranks? They have no need for any Pandaria advantages anymore as both are turning their attentions to Draenor.
...because the Pandaren bring fighting styles to the A/H that the other races do not.

The fact of the matter is, neither side would get rid of allies just because they aren't as useful as they once were. Otherwise the Alliance and Horde would only consist of Humans and Orcs.

The only ACTUAL pressing question? Who will the new Alliance/Horde Pandaren leaders be? Blizzard said back in the 5.4 PTR that Aysa and Ji will remain them in-game, because they don't see it worth the time to change them, but lore wise, who will take over?

    Noone.

The very idea of lore balance is a terrible one, and one that makes for lousy stories. The Horde will have their pandaren players from the Wandering Isle and this story would see them them lose the Houjin after the SoO. Or rather Ji and his followers.

If you did want to give the Horde some sort of balance in this - then storyline seeing them ally with the Mogu or Tol'vir might be suitable - the Horde would get some land, but neither is suitable for a player race as is.
