So as it looks to me right now you can either have a wrath or starfire elcipse up at all times so when is the best time to refresh my mf/iss???

Same as before, the best time to refresh your DoTs is inbetween Eclipse procs. If you get an immediate proc for the next Eclipse (ie, last cast of Starfire during lunar crits and procs solar) I reckon you should refresh the DoT that gives benefit to that proc (ie, MF for lunar, IS for solar) and ignore the other one until after Eclipse finishes.
