to gem,enchant, and gem. Contrary to what I've read regarding my spec/class. It's come to my attention that this tool may not be accurate ; just wondering what other people think?

Use wowreforge.com and simcraft.

Gems really don't require you simulate anything. Is the bonus 20int or 30 of a relevant stat? If yes then match the colors, otherwise go all int. Enchants should be pretty obvious too, but if you're confused, read http://elitistjerks.com/f80/t110366-...ease/#Enchants
