A good chanbara anime movie that I never seem to see mentioned enough is Sword of the Stranger. Good story, nothing incredibly deep really but still good, but the action scenes are some of the best that I've seen in the genre. The way they move is animated in such a way that it looks realistic. The music is really good too.
Castle of Cagliostro & Castle in the Sky for more Miyazaki stuff
and I'll second Perfect Blue for... one thats quite a bit different than Gibli stuff, Satoshi Kon's stuff is pretty good
Should watch any Ghibli film you haven't watched yet. Even some of the lesser known ones like Only Yesterday and I Can Hear the Sea.
Voices of a Distant Star and other Mokoto Shinkai works.
Perfect Blue and other Satoshi Kon works.
The 2nd movie of Patlabor. and other Mamoru Oshii works.
The Wings Of Honneamise.
There are a couple that are related to anime series that are considered classics.

I'd recommend both of the Kenshin movies, awesome story and action!
I like solid state society as a wrap up for ghost in the shell sac
cowboy bebop is good but still hate the ending for the series

It is one of my favourites too, if u don't mind that it is a hentai movie and can see past the tentacle rape to enjoy the story, which is pretty good.

In addition, the R.A.C.E. network is constructed — 270 off-shore installations that cover Japan with an energy field, nullifying all communication with the outside world and making satellite surveillance impossible. Trade and diplomacy continues, but Japan vanishes from the world scene.

Armitage III dual and polymatrix are my personal favourites, but it is a bit old.
