Imo they did it quite decent in Outland. There the Horde and Alliance take their own path to their (common) destination. 6 (!) of the 7 zones had faction separeted bases with Netherstorm being neutralish. Yes, there where other smaller neutral organisation, but their story didn't dominate.
Then slowly throughout the expansion you were working your way up to eventually the Shattered Sun Offensive under the direction of the Sha'tar, in which both factions combined forces.
There was also a lot more of distinction in Outland, Alliance side there were some Humans, some High Elves, some Dwarves, some Night Elves, some Gnomes and Draenei. What more do you need.
They went way overboard with the neutral faction dominating the story under direction of a single "neutral" face in Wrath and Cataclysm.
The factions should go back the way they where in TBC next expansion(s). Taking their own path, the "we are not there to fight the other faction, but if you get in the way, we will not step down" kind of way, not the "let us all hold hands and share forces and stories around a campfire amicably" kind of way.
