"Water" is to "River" as "Tree" is to "Nature"
You know sometimes trying to think outside the box is the same as thinking inside the box so why not do what no one else does and think box.
Wooden box that is.
Or go by the letters in each word. So something like water is to river as tree is to bear.

How about circuit or schematic? Flow chart? Or even relatives? All trees are not made of wood.

I was trying to find the right word for this, i felt that nature and ecosystem were too broad. However, there is the correlation where a water is needed for a river, that a tree is needed for life to exist. It plays a major role in the life cycle through the creation of oxygen, it also provides shelter/food for a number of life forms.

Water makes a river.. a tree makes a sound (in a forest when it falls over?)
Yeah.. let's stick to water <-> river and tree <-> forest. :P

See, that is the problem with out of the box thinking, most people don't even know they are in a box.
"Water" is to "River" as "Tree" is to "Canoe"
Water flows as a river. Tree is carved into a canoe. Canoe floats down river.
a tree is part of an environment, urban and rural. It is also the source of life, i.e. photosynthesis & respiration. they also reduce pollution, stop runoff, reduce contamination in groundwater....so, for the answer: tree is to Existence
Water is to river as tree is to "Timber!"
Forest is the most correct answer. I dunno why you're trying to "think outside the box". Sometimes there IS a correct answer.
That being said, some other technically correct answers, if you choose to think of river as a modifier of water (e.g. "River Water") instead of a river being made of water, are: Family, Directory or Bonzai (or any species of tree, really).
If you wanna out of the box and edgy go with:
life,
humanity,
evolution,
serenity,
progress,
time,
freedom.
They all make perfect sense somehow.
Is this serious? Or do you not know the applicable uses for the word tree?

This would probably be the best direction to go in order to be "outside the box". Use another "tree" rather than the plant.
Water is a part of a river which is a part of the water cycle
Trees are a part of the process of photosynthesis which is a part of the carbon cycle.
Process of photosynthesis

Photosynthesis
