I know TF'd and heroic versions of trinkets have better stats as well as proc rate. Does increasing their ilvl via upgrades do the same?

Yes, obviously not as much as the jump from normal -> heroic thunderforged for example, but it does.

The RPPM only improves if the proc strength itself cannot improve, which is only the case for UVLS & RoRO.
