Say you hit 10000 and armor reduces that by 30% to 7000.

If the mastery gives you 20% (I'll go with 20, could be 15, 25, who knows) of that as Holy. It will get it's value from 10000 because that's what YOUR damage range.
Armor just makes it lower when you actually hit.

So of that 10k you get 2k converted as Holy Damage (8k physical 2k holy) if that's the case then the only portion of the strike affected by armor's 30% reduction would be the 8k physical.

In the end the strike would turn to do 7600 damage instead of 7000.
It's very likely that's the way it will work, but for now it's just speculation.

Well, I expect the proc chance on the new Divine Purpose with the current Hand of Light effect to be at least 20%, at least. It could even go to 25%. If they added Judgement to be able to proc it as well that would be pretty decent too. Still, this is all speculation but still interesting.

How is it likely that's how it'll work? They never said anything like that. They said add additional holy damage to CS, TV and DS. Nothing about converting a portion of damage or anything like that.

It's likely to be that because, it's either that, or add damage on top of the strike like you said, not many choices there.
The point is, that whatever it is, the holy part shouldn't be affected by armor.

3 choices are mentioned here;, you mentioned 1. scenario from my calculations which is worst case (lowest dmg increase)
