Nyx, Neo and Aeon are all really good names. I'd vote for any of those personally.

Having 6 cats, I can say they do know who's who. I can call a cat by name at the bottom of the stairs and only the one called will come to see what's up. Also, dogs domesticated themselves as well. Difference between the species is that dogs have a clear group structure and hierarchy with a leader, while cats are more loose groups based on available food and space. This makes it easier to teach dogs stuff, although it's not impossible to teach cats the same things.
Anyway, our black cat is called Wicca. Two syllable names work best for pets, they recognize it better than one syllable names.
Me and my gf named our cats Tyrael and Percy.

Batty is actually an awesome name for a cat, I highly recommend; look up definition, it's insane! ^^

Seems Nyx and Nemesis have been sort of popular here at the house, as well as some of the other suggestions. Keep them coming. Luckily we have a few days to sort of go through this and re-evaluate.

Nyx is a goddess, so I'd automatically assume your cat was female if you told me that name.
Our two black cats are Jinx and Stanley (named after Evil King Stan in Okage: Shadow King). If you're stuck on wanting a name that invokes images of blackness when you hear it then I'd suggest looking up dark/black/night names on Google for more options. When we get another cat (probably another black male because they're awesome) we've been considering naming him after a character in WoW, probably something DK-related. :P
