If you look at the bigger picture, Alliance has the advantage. There's the Kirin Tor, Alexstrasza, Vindicaar, and Jaina's absorbed powers. Alliance also gets Alleria and Turalyon so that's a huge power boost.

That's not what the questline says. It's mentioned that it is hidden, and the description says the staff is placed in the Thunder King's dais. And yeah, the Kirin Tor is mostly ruled by Alliance members. Not a chance in fel they'd let their bloodline die.

Also, why would Anduin even invoke Varian among the fallen when he's about to fight the Void? I say there's a chance this was one of the possible endings to Legion (as an organization, not the expansion) Blizzard toyed with, only to drop it in favor of the deus ex machina we got.
