But again, I'll assume that the game has at least moderate levels of facial customization and hope that the meshes themselves aren't fucked.

Considering what we know of the story chances are one gets captured/converted/something. We know that this time around the player character is not a super soldier of an elite organization. But is instead trained and shown things so the players learning this stuff makes a little more sense. I'm guessing what we saw is the prologue or introduction and is the Milky Way folks awakening the big bad evil. The brother or sister has something happen to them and the surviving one wakes up on the ship and investigates and is called to help defend against the evil.

Or it could have just been a simple encounter shown.

Well, the standards change. Since the visuals are becoming more and more realistic, it is reasonable to expect that not every major character is going to be an angel in 3D.
